Silly question (maybe), but are you booting from the Win2000 installation disk or trying to run it after booting from the HD? If the HD is supplying the OS then it will not shoot itself in the head, and delete its own partition. If it is booted up from the CD then it should let you repartition the drive.

If all else fails remove drive and connect to another computer on a USB adaptor and clear the lot.
