I had exactly the same problem. I'd bought the suit second hand ( I know, I know...). The boots were the welly type and used to pinch something awful. Getting a larger size boot fitted, moving to a softer neoprene boot and buying some 4th element "socks" cured the problem. Which one of those in isolation was the key I've no idea, sorry.

me too!

used to have neoprene lined boots they were fine, when they were replaced the shop only had wellies. They pinch like hell, worst is at the surface upright in the water waiting for the boat. Thick socks help, but I would prefer the neoprene lined boots back, even with the leak!
